I think the door one is because it's already on max upgrade when you manning them.

It happened to mine too, until I realized my Door system was maxed and I don't need to man them at all, and everything works as normal again. (iirc, if your Door system is maxed and you manned them, it reached the "No Manning Bonus" row, which glitched the Door image)

Whenever I try to play with EL, it crashes. My mod order is this.

Maybe because you're using 1.286 ver of CE Endless Loot Addon for CE Infinite but you use 1.285b for both the resource pack and CE itself..?

I just downloaded everything, so it should be the same version, but apparently not. Thanks!

EDIT: Didn't work. Still crashing.

The problem should not be on the mod, since I can run them just fine..

Does this crash happen for the first time? Like, have you tried using other mods other than CE? (overhaul mods)

The Mods you have and the ones you are using are different.
In the first list I can see "Descent into Darkness" (which is bugged) and the two basic Slip mods, "Beginning scrap" and "Engi scrap", which can easily conflict with the CE mod.
Also, as GianTell pointed out, you are using together 2 different CE Endless Loot mods, which is bad (see the first page of this topic).
Finally, there is no BALLISTIC! mod, only two of them which make it working with CE...

Try using these mods in this order:

 FTL Captain's Edition
 CE Infinite Addon
 EL Texture Pack
 CE Endless loot addon for CE Infinite
 Ballistic! 1.0 Compatibility patch

The Artillery Fix is meant to be used only if you started a mission and you've bought the Artillery on a ship which was not originally meant to have it (basically, any ship but the Federation Cruiser).
If you use that Mod from the beginning, your ship will automatically start with the Artillery system installed.
Has anyone ever considered a Warhammer 40,000 Mod for this game? It would be awesome!

On a side note, when I reported the bugs before, I didn't mention that there were 2 mods not (properly) working:
1) Random Flagship (by Randtrel IIRC), where the rooms weren't properly placed over the enemy flagship - ok, I was using the ACE model instead of the ACEinf model.
2) Extended Pursuit Indicator x3 (v.1.1) doesn't work at all

Do I have to report the bug on both dedicated topics?
Has anyone ever considered a Warhammer 40,000 Mod for this game? It would be awesome!

It's weird the pursuit indicator doesn't work, it's just a graphic replacement. I can't really try anything now as I have to download the latest versions of.. just about everything. The first one sounds like wrong versions, don't see a bug there.

How about running other mods, any problems without EL?

Try launching the task manager (ctrl+shift+esc in windows), and checking how much RAM (memory column, in the processes tab) ftl is eating as it launches. If it's high you might need to check into Large Address Aware settings for exe files, it's mentioned in the trouble shooting section, I think. Just google it, and you should find a program you can use on the ftlgame.exe. Might help if this is the issue. FTL simply tries to take way too much ram on some systems, and once you mod too much, it grows even further. I don't think there is any actual solution for ram usage, so you just need to let it have more.

Other things to try would involve deleting your saves (after backing up), reinstalling game and removing the backups for slipstream, maybe checking the error logs in ftl folder to see if there's a problem with anything in particular.

I feel like there was miscommunication here. The only mods I had active at the time were

If you are running only the Mods you've indicated here, either one (or more) of them is corrupted/broken, or Slipstream doesn't work as it should.
Worst case scenario is to uninstall FTL and reinstall it after rebooting your PC.
Before doing so, check if FTL Vanilla works or not; then check if FTL still works with some mods or not.
Has anyone ever considered a Warhammer 40,000 Mod for this game? It would be awesome!
