It feels almost weird to me that AE disabling is even an option - the current game is entirely designed and balanced around the new content, and disabling AE is NOT the same as going back to the game prior to AE; it's quite different.

Were you using auto-fire? Turn it off - pause and fire your weaponry together in a volley. standard lasers first, then heavy lasers, then beams when their shields are down. Cloning penalty is a flat percentage OF MAX for all skills, but it rounds in your favor. This means in practice you'll always lose exactly 1 combat skill point.
I believe Mind Control gives a flat 0/15/30 hp bonus, but I'm unsure of the combat strength.

Did a number of runs with the Engi B. When I had a Defense Drone I didn't see it, but I could have easily missed it. All 3 Engi Cruiser layouts are fully within the safe zone - Defense Drones are about 99.5% effective on them. For contrast, they're only about 85% effective on the Fed. A, which is a...

Every ship in the game can be won with consistently on Hard difficulty with good enough play. I'll also note Stealth B specifically was improved in a lot of indirect ways in AE - cheaper Shields, Hacking+Glaive being amazing, no more Zoltan Bombers in early sectors...
