One can always hope that the devs will release the Source Code at the end of the game's fiscal cycle, but that's a mess both legally and ethically, so it's more of a pipe dream. I don't know much about FTL's architecture, but I'm pretty sure (assuming FTL's mod potential is similar to games I've modded before), this is possible, but it would be a very messy hack. FTL uses really small assets, so it loads them all at the start. It never doubles back and loads something after...

Frankly with a Glaive Beam and a Level 3 Cloak, you shouldn't need the Shield. I've seen people do Stealth Cruiser runs before entirely without shields, and I believe it's possible with some nice Drones. I think this would be cool. Additionally, to build a bit of tension, some events may require you to wait in order to see what your reward is, or for additional upgrades to be made to your Reactor, or some such event. It would add an interesting dynamic.
