I would highly recommend trying mods other than CE... CE is a highly overrated mod, it's 100% a quantity over quality situation. Unfortunately most of the well known overhaul mods with the "most content" (CE, ARS+, Inssurection) completely break balance. I wouldn't even necessarily say they make it harder, just completely unfair. If you're looking for new content that won't really tamper with the game's balance too ...

Personally I redraw all of my miniships. It really doesn't take that long. I scale the ship does to roughly the same size as the vanilla miniships then crew a new layer on top and draw the outline, fill it in solid color, then apply shading. This question is probably better suited for the Mod Development section. But yes, it is possible. You will have to convert the tracks to .ogg files as FTL does not support any other file type for music. To explain everything you would have to do from step 0 is too difficult to give in a single forum...
