It's a generally bad practice to use non-alphanumeric characters in your folder names for exactly this reason. Many programs don't play nice with them and tend to become confused. I appreciate the reply. Whatever the problem was, it seems to have been on my end. I'm on my third run since I got it running and it's still working just fine.

I didn't think that had anything to do with my problem, since I noticed it doing the same thing without Randtrel enabled. Figured I'd post it just in case.

I'm having no issues now. Got a decent run going with a randomized stealth ship. I still don't know what made it suddenly start working.
