The game really needs a jump indicator for the enemy ship that shows whether or not they're capable of jumping. It needn't show progress towards jump completion, just whether or not they're able to press that button. Base it on the player's jump button so people are likely to figure out what's going...

Compare the Strike Beam to the Bio Beam -- the Bio Beam has a long charge time, cannot breach, cannot penetrate shields, and takes at least three hits to kill crew (though it can hit multiple crew in each shot). On the flipside, if every single store sells just (say) crew and augments (or crew and crappy drones), then you're pretty boned -- you'll have to hope that you find useful weapons at random. Which does happen sometimes, but far from always. Without weapons you're basically screwed -- a teleportation...

I'd dare say that asteroids would actually help you more than the flagship in phase 2 -- they'd keep the defense drone occupied. Of course, the flagship's layout would be constant across games, rendering it anywhere from trivial to impossibly difficult depending on your settings.
