Missiles can be useful on gun-ships for hitting enemy weapons or engines (not just shields) - weapons to delay their offense just like the enemy does to your weapons, engines to also greatly assist the rest of your shots landing (minus 10 to 15% evasion can result in 2 or more extra projectiles land...

The Weapon Pre-Igniter doesn't work, but the Automated Reloader does, which can be pretty handy.

They already have a place in boarding parties, as an extra party above and beyond your "normal" party. If you can damage the weapons or are otherwise okay with taking them off your ship, Engi can help you win even fights, tank damage so your injured Mantis can continue shooting projectiles...
