It doesn't start with a teleporter, because it's a million years old ship from when, it seems, the ancients didn't have teleporters, the ship is centered around stargate based traveling to planets, and 2 shuttles (with shields and weapons) just in case

I'm guessing that since this is a sub, it isn't supposed to have teleporters=>he might have forgotten to mention that/fix that/or it is a bug.

Why don't you start giving them types or something. Because technically Federation Destroyer is/should be a class of ships.

Nice ship, altough you don't have every system onboard (artillery). Assuming the 2 missing ones are cloak and teleporter.

The Ori Weapon is Shield piercing (at least the weak shields), so if a custom weapon was made, then it would be single shot normal+system damage or something (if possible when there is shield, the hit to do normal damage to the shield and additional 1 system damage to that system/hull or something).

It can still be done like that, if you make it charge, charge, charge, charge, sudden visible energy building-up and firing (the last 2 being the firing animation), then only the charge, charge, etc. part will scale with the cooldown. The second version of Atlantis, you could make into a different .ftl file, or the B layout of the already existing .ftl. (or both (a second .ftl file where it's the B layoult)).
