That doesn't seem to be an issue with CE but with the room interior textures of the custom ship you're flying.

It happens with vanilla ships, i tried the kestrel and the zoltan ship and it had the same problem

That's because you're running a custom ship with CE.
It's not CE's fault for the missing room textures. The custom ship probably hasn't got it coded correctly. Usually occurs when you take a custom ship, throw it back into Superluminal and save it as something else (or as the same file. Either way, to avoid this problem I usually just copy the text/images from the new file into the old).

Ok then thanks, I'll try with just the vanilla game with the ship installed

Re: FTL Captain's Edition 1.281/Inf 1.28/EL 1.28
I have problem with CE: I can't jump to the hidden crystal sector with satisfying every requirements.
Currently installed mods list: (in sequence)
CE Resource Pack 1.28.ftl
FTL Captains Edition 1.281.ftl
CE Additional Music Addon 1.266.ftl
CE Infinite Addon 1.28.ftl
CE Additional Music Infinite Compatibility Patch 1.0.ftl
CE Vanilla Player Ships Loadouts Addon 1.261.ftl
Artillery Crash Fix 1.0.ftl
I started game with Fed B ship, and with profile editor I added 1 zoltan, 1 mantis, 1 crystal, 1 engi, 1 slug, I also maximized combat skill, repair skill, and the one that in accordance with their position)
I renamed the crystal as 'ruwen' (for the crystal quest) and as time goes, I got 2 more zoltan.
then I got rock sector (not sure it is homeworld because there was no words like that in the sector's description)
but I got message mentioning "crystal" and "home" upon arriving that sector.
and when I arrived a beacon, this message appeared:
"An ancient device is orbiting within the crystal rings of a nearby gas giant. You can't discern its nature or function, but it seems to have been deactivated for a very long time. Perhaps you can get some scrap from it."
I selected 3rd blue option, "(Crystal Crew) Reactivate it."
and the message appeared,
"Your Crystalline companion says, "It looks like we have found the abandoned link to my home worlds. I can reactivate it." He transmits some codes to the device and it immediately powers on."
but, unlike in ftl wiki, that says
[after that, you will see "Before you can react, the space around you distorts and a wormhole forms. You begin to sound the alarm, but your companion calms you and indicates that you should fly directly into the wormhole. You reluctantly do as he says." and then you will be jumped to hidden crystal sector!],
I didn't see anything like that. Instead, I got jumped into contested deep space (the one that players go after selecting first option in the exit beacon)

Sounds like there's an oversight there. Apparently if you have CE Infinite, you can't go to the Rock Homeworlds and get to the Crystal Sector. You have to encounter it randomly and if you have a Crystal onboard, you can visit it. Otherwise you're booted back into Deep Space.
I wouldn't know exactly though as I've never encountered the Ancient Sector or the Rock Homeworlds in CE.

Any way to disable the inflated prices in CE Infinite? It's not very fun being incredibly weak for the first hour of gameplay because you can't afford anything else.

It's also not very fun to have an overpowered ship after a few sectors of grinding.
Although I do admit I think getting Level 2 shields should be much cheaper. Because you're always are going to encounter an enemy ship armed with a Pernach Beam that'll constantly pepper away your hull with 100% accuracy.
