Well in my first lets play, I faced the final rebell ship and...know what mind checking out the video yourself, here is the link, and you can see why it failed badly

You shouldn't have failed that badly against the flagship with that setup. Did you have very little engine power or only 2 shield bars or something? You should have been able to use the teleporter to take out all the weapons systems before taking too much damage considering the missile launcher is little threat with 2 defense drones. Then with that weapon setup though you wouldn't be able to damage them very fast you should be able to start fires which in combination with boarders would give you a shot at slaughtering the crew, thus enabling you to take out the next two phases by using boarders to disable the shields.

I loved how you just committed suicide to your ship. Great drama and video, lad. :)


Funny thing is that the game was actually still winnable. If you jump away from the flagship they'll repair damage, but the crew stays dead. He could have jumped a couple times to reach a repair station to get some more missiles, which would have allowed him to finish off the last couple crew. Once the crew was dead he could use boarders to take out the shields and kill him with the laser.
