During mantis pirates boarding I wanted to smother them, but before their deaths, they destroyed mine subsystem for doors, in process, not allwing me to heal my sqad or even repair door subsystem.
Is there a way out?

Keep jumping and hope you either get a new crewmember or get a drone system and a repair drone. There's also the small chance you might fine a healing bomb. You can still fight and you can still jump, so if the RNG smiles upon you, you can certainly recover.

Belated advice: if they're better than you in HTH combat, sometimes the better part of valor is retreating into the Medbay while you vent rooms, leaving the Medbay door open in hopes that they will fight you in there. If they do, great, shut the doors, fight them until they're dead or TP out, then go fix things and hope your ship doesn't get blown up in the meantime. If they don't, wait until they suffocate or TP out, then go fix things and hope your ship doesn't get blown up in the meantime.
Yeah, they might damage systems, but not the Medbay (barring a weapons hit), where you can heal while fighting them. And true, it is a gamble that your ship will survive while unmanned, but the idea is that your crew will survive with enough health to fix things (and hopefully before you get blown up).
Another gamble is to power down your O2 for faster venting. Just remember to power it back up.

Rooms to never vent unless you have a repair drone, in which case never vent the drone bay:
1. Doors
2. Medbay
3. Oxygen
If you must vent any of those rooms, do so in reverse order.

I'll vent those rooms if it means luring superior HTH intruders to fight my squishy meatsacks in the Medbay. At the very least, the vacuum might get the intruders to stop shooting systems and move on to shooting doors as they try to go to some other room.
I've played the Vortex and vented everything but Piloting, Medbay and the room between.
