It occurred to me a while ago that, despite my attempt to add mod options for having my squads' weapons to appear in the shop, they never seemed to. I finally went in and found the line of code I was missing; now all squad weapons appear in shop as expected.
You can use the mod options for each squad to manually turn off weapons that you don't want appearing in the shop.
