Imo ur helm(piloting) should always if possible be manned by someone whos not likely going to do any repairs/fighting boarders(invaders)/or a zoltan. There will definitely be a lot of resets with that ship. Especially on Hard Mode - your first encounter could be a supernova with an automated scout with missiles... and Mind Control.

I found that problem too. I cloak when the missiles fire, but the Flagship hasn't run out of Hacking Drones just yet. Ship uncloaks and the drones forget to shoot the module already in flight.
