For a more detailed breakdown and how-to, I'd suggest at least skimming through this thread. Also, note that for right now "new" ships are replace-only - at least playable ones. It may be possible to create new enemy ships, not sure on that one.

The room layout looks a bit weird and square on the back half, but kudos on this one, it looks like it meshes in pretty well with the game default. I like it.
