Without looking at a recording of the whole thing it's impossible to tell. Perhaps you rushed through regular beacons? or maybe you just got gypped in terms of beacon placement.

Actually, for boarding, you would want to smash the Medbay the first wave of people you fight makes a run for it. I've cleaned the flagship with Human + Mantis and Laser spam just yesterday. The difference in fighting ability actually worked to my advantage. This means that the one fighting my Manti...

Of course, you would do that in Sector 7 which would get you 10 fuel at the start of the next sector.

Oh I just remembered. You could take a look at how the Descent into Darkness mod balances shields. Dry Eagle only allows three bubbles max since it is considered minimally sufficient to up against the Flagship. I'm thinking Shields 4 should be more expensive to make more enemies actually threatening.

The ??? B layout seems best suited for the job, since it starts with cloaking and all. It can also completely disregard the medbay, which all the Elites have. Mantis B also works as they can just overpower the medbay if you care enough to micro your crew around, and starts with shields 2 and def dro...

Very nice. It does cover a lot of the small issues people have complained about. Unless you are fighting a ship that can fight fires (Engi/Rock/Rigger), a single successful Fire Beam shot kills, so I don't really see a need to bump it. I've had it occur to me only on that ship and only that air lock room. I've seen videos of others playing Slug A where this occurs. (It also kind of happens on modded ships, but that's probably a whole other story) It seems only specific to Slug A. Maybe that'll help you narrow it down.
